Markus, please also supply examples of your input PDFs. Maybe there is something special about them...
E.g. your code adds the imported pages without considering their size. Maybe that's why some page numbers are lost if the imported pages actually are slightly longer than A4. But there are many other possible issues. Thus, a self contained sample (compilable, runnable code + sample PDFs) would help helping you.
