Agreed.

Now, when the molecule gets loaded it needs to have some default orientation.

I will assume that there is general agreement that the +X axis should
point to the right.

Q: Do you believe that the +Y axis should point up or point down?

The system will remain right-handed:
  If +Y points up, then +Z will point out of the screen.
  If +Y points down then +Z will point into the screen.
