But it does do something! *As a general rule* an Apply button causes some setting to be activated without exiting the screen which shows the Apply button. Maybe you wish to make further changes on that screen, so this is helpful. *As a general rule* the Save button works in the same way (causes a setting to be activated) but also causes that screen to close.

However, as Mike Fry pointed out, in this particular case the Apply buttons not only activate various settings but also give you the option of having those settings applied retrospectively.
