Well, I think i've got a very similar setup to yours .. a 50ct
overclocked to 100mhz via the cut-one-pin method; and upgraded to a
larger drive.  HOWEVER, mine does not run windows, since I feel
that windows limits the things I can do with it :)

I've got FreeBSD on mine, and therefor I do not run Rain, though
the only thermal shutdowns I get are when using my PCMCIA combo
56k modem / 10mbit ethernet card, with the libby sitting on my lap, 
with a sleeping bag between.. this can't be good for heat transfer.
On that note, I've only had 2 of these, ever, and never when using
my 10mbit ethernet card, regardless of large transfers.. I moved
~600MB of mp3s to it with it sitting on a mousepad, with no troubles..
maybe this isn't one's idea of a "large transfer" though :)

Anyway, that sticky stuff leftover from the spacers is very minimal
here, I used a pocket-knife to scrape as much of it off as physically
possible, but residue was still left, so I used it to stick the black
plastic thing back in .. I don't know what I would do about the thermal
shutdowns, but it sounds like they're getting to be a big pain.. 
perhaps constructing a docking-station-like device that the libby could
sit on, with a pair of case fans pointed at both the PCMCIA slot and
the HDD, with as minimal a frame as possible, to allow air to reach the
bottom.  On it, you could attach something for a wrist-rest, having just
elevated the libby a few cm's :)
