My best recommendation would be to read the Filesystem Hierarchy Standard.
Grab it at ftp://sunsite.unc.edu/pub/Linux/docs/fhs/fhs-2.0.tar.gz.

My second best recommendation, which is probably the rule of thumb you are
looking for, is to put non-system binaries under the /usr branch.  Stuff
that would be locally maintained is usually installed to /usr/local.
