Andrew. I have the same problem. When I fitted my internal regulated alternator to me 1600 wagon I couldn't get the wires to bypass the old external regulator so I left it in. It sounds like you have done the same. It hasn't affected the running of the alternator. Just have to give it a satb before you go any where in the morning. Later. Rick White.
