Yep, I timed Magma and eMPIRe with Moller's patches doing integer
gcd's only on sage.math. Here is the table:

1000000 0.610s 5.794s
500000   0.240s 1.440s
250000   0.090s 0.312s
100000   0.020s 0.040s
50000     0.010s 0.012s

Clearly the half-gcd is not working.
