We use mybackup.pl - a perl script found on sourceforge (well, not anymore I just looked). It creates a compressed tarball of each database, with a file for each table. The files can be used with the mysql client without change to rebuild a table. It also can be setup to rotate the backups based on date. You can also have the data emailed if so desired.
