OK after a bit of experimentation I've discovered that you can have the 
program running by making a link to the executable in ~/.kde/Autostart but it 
will run in the background and you won't see the progress. If, like me, you 
don't allow applications to sing out to the world until you want a 
connection, that may not be a good thing. Besides I had a habit of glancing 
at the Konsole it was running in to see how I was doing and I don't know if I 
trust the software enough to run it "invisible." yet. I'm talking 
specifically of the protein folding from http://folding.stanford.edu so I 
don't know about any others.

I'll find out when it finishes the work unit that it's doing.
