I run an Nvidia Quadro FX 3000 and I've had this problem in the past. To solve it you need to go to the Window Control part of the Nvidia tab on your Advanced Display Settings. There's a section on Dialog Box repositioning. Set it to "Move to application display" and that should work.
You can play with the various settings and see what works best for you.
