I'm using mercurial (hg). It was really easy to set up and it works on
my Linux, Mac and MS Windows boxen.

I personally haven't had to use it for serious merging and conflict
resolution, but people say it does that well and that it does the
conflict resolution well inside emacs.

You'll need dvc-mode at
http://www.emacswiki.org/cgi-bin/wiki/DistributedVersionControl to
easily deal with the whole hierarchy though. The vc mode addons to the
latest cvs emacs seems to be adding quite a bit of support though.
