Check for Disc tags - not sure how these are handled in WMA files but for an mp3 it's the DISCNUMBER tag. You may need to look at the files in something that shows you the extended tags like mp3tag which is free and full featured.
If you have some of the files tagged with a DISCNUMBER tag and not others, or the files have different DISCNUMBER tags then Squeezecenter may split them up in the way you are seeing. -- Siduhe Who am I on 'LAST.FM' (http://www.last.fm/user/siduhe)?
