Here goes.  iTunes only alters your tags if you choose a couple of
options (and, at least for me, the default upon installation/upgrade has
always been off, i.e your tags not touched)

Open iTunes preferences (Ctrl + , on a PC).  On the playback tab,
untick sound check. then under advanced untick keep itunes music folder
organised.  then it cannot and will not alter your tags.

It sounds to me like you've got more than one tag scheme present in
your files, and always have had - I guess what's happened is itunes has
simply saved your tags using its default tagging scheme (I think that's
id3 v2.2 for itunes)

Try this - ditch tag & rename, it masks your tag types, and won't
display everything that's truely there.

you need to remove the sound check tags from your files - use mp3tag
for this - as they'll screw up SC's handling of replaygain.  then set
mp3tag to read all tag types (id3 v1, id3 v2.3, ape) but only write id3
v2.3.  test this on a small section of your library before doing the
whole lot, and "clear library and rescan everything" SC to see if it's
fixed it.

And, if you don't already, back up your files so this sort of thing
doesn't matter!
