Soundcheck levels the volume (not very well) in iTunes, AppleTv and iPod/iPhone. ReplayGain is better in that you can set an album gain and track gain level, and it's well worth applying to your files. foobar is a free app that does this well. Read more on the wiki on this site.
Your gain values in SqueezeCenter could be messed up as there's a bug in SC which adds RG and Sound Check values together if it finds them both in the tags of a music file.
