Title: Message
The easy way to do this is to run VMware from www.VMware.com.  You can run multiple instances of operating systems on a single machine, so for example you can have 3 different Windows versions running simultaneously on the same box.
 
It's not cheap, but the great part is that you can copy the OS images to other machines without hardware reconfiguration.
 
We do this sort of thing when we need to run multiple instances of the same program, or programs that don't seem to get along with each other.  For example, we've got half a dozen legacy apps that hardly require any CPU power, but they can't run on the same box, so we have one powerful box that runs half a dozen instances of Windows.  It's great - you can reboot them easily, manage them remotely, and more.

The registry access could be configured to support sub key registry values like:
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive (MAIN/DEFAULT)
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive/salive1 (instance 1)
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive/salive2 (instance 2, etc.)
 
Then the software would simply have to be started with a switched instance number, and could easily support importing from other instances. (You could create a generic one with all the setup information done, then create the individual checks after importing.)

I can understand the difficulties in multi-threaded approach, but what about being able to run multiple iterations of SA using different logs and such...
