A better solution would be to put all of the data in flat files and eliminate all the registry entries all together.  This is a ton of work though, and there's definitely some prioritization that has to occur in what is implemented.

The registry access could be configured to support sub key registry values like:
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive (MAIN/DEFAULT)
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive/salive1 (instance 1)
HKEY_LOCAL_MACHINE\SOFTWARE\DBU Consulting\Servers Alive/salive2 (instance 2, etc.)
 
Then the software would simply have to be started with a switched instance number, and could easily support importing from other instances. (You could create a generic one with all the setup information done, then create the individual checks after importing.)

I can understand the difficulties in multi-threaded approach, but what about being able to run multiple iterations of SA using different logs and such...
