I think the reason that the functionality of stealing focus was made for this was because there were a lot of people who were missing calls and they complained. I think that rejecting the calls accidentally is a much better thing than missing them all together. Maybe adding something to the indicator-applet when a call was missed, and getting rid of the functionality would be a viable middle ground for now? I have personally addressed this with empathy developers, and the only workaround is to move all contacts into a list you create.
