One more idea: do your filenames consist entirely of digits? That

I am a newbie trying to climb the learning curve. I have read in the manual
that I should be able to create a new record by dragging a PDF into the
reference window. However, when I do this, I do not get a new record.

I also suggest you switch to Skim - this problem will go away and
you'll get other benefits as well.
I've especially enjoyed Bibdesk's display of notes I added to a PDF in
Skim recently. Very useful.
