Hey Herb,   I don't think a cap will prohibit this "thump" sound from happening.  My understanding of a cap is that it "stores" power so that when you hit a deep bass note, it'll hit with full force or power.  You're obviously getting enough power to make this "thump" sound so you shouldn't

Herb, I would think your on the right track by putting a big 1 farad capacitor on the power source to your amp. I am really suprised by the local stereo shop being stumped. You might ask them to install one and give it a test that way you can get out of paying for one of those if it doesnt do
