If a user has two or more PST files and these are imported into seperate
folders in Outlook and you select the option Do Not Import Dulplicates
will this stop two of the same messages being imported even if the they
are going into seperate folders?

reading your question correctly :(
I made two pst files called a1 and a2, containing the same messages.
Created two folders called a1 and a2. I import a1.pst to folder a1, all
messages and folder tree created, Then import
I read somewhere once, years ago, that the Do not import duplicate items
works by matching message ID's on a folder by folder basis. (Unfortunately I
can't find the original reference now...)

We see this a lot because we have a lot of students who come and go. Use
ADSIEDIT to look at the publicDelegates attribute of the user. Remove any
stale entries you find.
