Hi Josh It's important to understand the differences in behaviour with the App Store. So I will try to describe them here. If you launch the App Store using the App Store menu option from the Apple menu, then highlight the Updates radio button, you will receive third-party updates only.

What operating system are you running? Lion or mountain lion. and do you get any errors on the screen? I'd try waiting until all of your hard drives if you do set up that way stop spinning. then don't touch any part of the computer. Maybe something is preventing th emac from going to sleep.
