Did you try setting the domain name in the kernel settings also? You can
look at the kernel.domainname setting using sysctl.

file is used to define Core.

Ignore if you've already checked this but... can the file Config.pm be
written to by the Apache/Perl process/user? Have you tried modifying
other values to see if they get updated?
