There is no other solution to your problem, other than upgrading your
QGIS server. Unless you would yourself invest into scripting and
comparing .qgs changes. And I guess this would be much more work than
upgrading your QGIS server software.

As a workaround for now it's pretty easy to read the xml file and replace
the layer ids using Python. QGIS doesn't care about the format of the id
as long as it's a strings so you could replace them all with a GUID if you
wanted.

I check the file project and it is not inside it.
So I guess it is added on-the-fly by qgis-server.
I notice also that other layers don't return it.
I like to avoid it.

the filter parameter is described here [1], have never tried it myself,
though. I doubt you can use a filter parameter in the GetPrint request,
maybe you should try and if it does not work fill in a ticket (feature
request), as I think this is a logical enhancement.
