I have the same problems with the same background, that is apt-get upgrade
from Storm Hail to Debian testing.
One difference is my i810 graphics module, which I haven't been able to run
without Xfree 4, but it wouldn't work with the PCI graphica card either.
Here is what I found.

If you check man XF86Config, you will find the possible locations and names
for the config file.
I have disabled or deleted v3 files.

I f you run /usr/bin/dexconf from /root and XF86Config-4 doesn't exist, it
will create it, and startx will use it.
I renamed existing the existing copy.

Check your log file (it gives the name & path in startx's error message)
Mine tells me:
(WW) AGPIOC : AGPIOC_INFO failed (Inappropriate ioctl for device)
fatal server error
Add Screen / ScreenInit failed for driver 0
Can anyone help me with my ioctl error?
