The only thing I can think of is to retrieve all mail, which (assuming this is a POP download) will empty the online Inbox. Then go into the webmail and move the filtered messages back to the inbox and do another POP download. Lather, rinse, repeat.
If you've filtered to only a couple of other boxes online, this is practical, but if you have an elaborate system with dozens of online boxes, never mind.
