first of all, thank you for your help.

 
Back to my initial question (20-09-2012 13:37) where I explained that I was 
using Taverna Workbench Version 2.4.0 in command line mode, like follows:

 
<pathtotaverna>/taverna-workbench-2.4.0/executeworkflow.sh -embedded 
-inputvalue fileurl <somefile> -outputdir <pathtooutputdir>  
<pathtoworkflow>/test.t2flow

 
So this part of the story got lost, sorry for the delay in picking this issue 
up again.

 
So I am not using the Taverna Server but the Taverna Workbench on a linux 
server without GUI. I thought this was not necessary, because the only thing I 
needed was to execute the workflow via command line. And the Taverna Workbench  
provides the executeworkflow.sh for that purpose.

 
In GUI mode I can directly see the directory where I have to place the jars in 
the Beanshell editor.

 
But on the server, I cannot start the Taverna Workbench in GUI mode first, so 
maybe that's why the taverna-home directory does not get initialised and it has 
no effect creating it manually afterwards?

 
Or would you generally recommend to use the Taverna Server Version on a server 
instead?

No, it isn't. It's configurable by a Java property and the normal shell
script makes those inaccessible from its command line (the arguments end
up in the wrong place where they don't get interpreted as system
property settings, and you can't correct it from inside Taverna as the
configuration setting is locked read-only at that point). The server
takes special steps to deal with this.
