Sorry, I definitely wasn't being very clear :(

I have set "View Threads by Subject" and "Sort by Received Time" so
anything new would bring its corresponding thread to the top of the
list. But now I understand (thanks to your explanation of the
Reference thingy) why some threads are "broken". All in all, though,
it seems to work okay for me to keep these settings by default.

I haven't started using color groups yet (I am pretty new to the bat)
but it should be a useful feature I think.
