Why don't you create the ISO with a very long file (lots of whitespace)
 then use a hex editor to poke in changes?  I don't think individual files
are checksummed on an ISO, but I could be wrong.

Other advice:

--  Put a unique string in the file so you can find it.  "###
SEARCH-FOR-this-STRING-to-EDIT###"
--  Emacs can edit binaries files.
--  Make sure the length hasn't changed after you edited the file.
