EAC might do it. EAC is primarily a ripping tool, ripping CDs to wav, and then using flac.exe to transcode wav to flac. I'm not sure how you would set up EAC to start from wav files, but since you have to use the exact same flac.exe package to do the transcoding I personally don't really see the benefit of bringing EAC into the equation.
