What are you ripping with?  EAC or dbpoweramp? Replaygain is just a tag
and doesn't alter the audio (still bit perfect rip). I didn't know one
could use replaygain tags with WAV files. I use FLAC (and I use
replaygain tags).  But the player (in this case LMS and TOUCH) use the
tag to modify volume.  On 16/44.1 files, this is fine as long as your
volume is 80-100% or so.  With 24/96 files, there could be an issue as
the volume (digital volume) is being reduced, so may not be bit perfect
(although this is very UNLIKELY audible by human beings unless an
extreme reduction).  Squeezeboxes are always using 24 bit (even for
16/44.1 files) and its digital volume control is using some of those
otherwise unused bits (a non technical explanation!).  Thus, digital
volume modfication in the SB players is not generally a problem.

If you're using wav, and given your quality equipment, I suspect you've
become a believer in wav cult (FLAC and other lossless is not really the
same as wav according to the wav cult). That's fine if in fact my guess
is true, but just for some tests, try converting a few wav files to
FLAC, adding RG tags, turning on, then off,  "smart gain" in LMS on the
SETTINGS > PLAYER > AUDIO tab, and then doing some more comparisons.  
(and search hydrogenaudio.org for lots of threads on wav vs
flac/lossless compression. And while there, download foobar2000 and the
ABX component, and do some ABX tests to confirm for yourself that there
is no difference in FLAC vs WAV.

but bottom line, something really is not right if you're finding worse
audio from the Touch S/PDIF into your DAC.  This should *not* be the
case.
