Hi,

an upgrade of software-center should not install it again. But a
release upgrade does. You could run

  sudo dpkg-divert --add --rename --divert 
/usr/sbin/update-apt-xapian-index.real /usr/sbin/update-apt-xapian-index

then in the future it will be install under the name
/usr/sbin/update-apt-xapian-index.real , so that nothing could run
/usr/sbin/update-apt-xapian-index .

In the file list I noticed a cronjob,
/etc/cron.weekly/apt-xapian-index ,
http://packages.ubuntu.com/xenial/all/apt-xapian-index/filelist , maybe
disabling the cronjob is another solution.
