The firmware and kernel access the USB stick differently. While the firmware loads the kernel and boots the system, It takes time for the kernel to find the USB drives. Edit cmdline.txt on the boot partition, and increase the value of waitusb=xxx until your system boots reliably. I've seen some USB devices take 6-8 seconds for the kernel to find them.
