I just completed (last week actually) a migration from JDK 1.4.2/Tomcat 5.5 to JDK 1.6/Tomcat 6.
In terms of backward-compatibility, we had a problem with our TagLib packages. They would not compile under with whatever version of the Servlet Spec accompanies JDK 1.6. Those were the only compatibility issues we encountered.
