That's correct... the EMP isn't the problem, but in the event of a nuclear attack (particularly in the event of a cold-war type scenario) there are secondary effects that cause problems with propagation. What I witnessed (and could derive) from the project I supported looked very interesting. I might have to dig around to see if that study was ever declassified.
But as I mentioned, if there was an EMP, we'd mostly be screwed anyway. That was another project that was done at the Air Force Institute of Technology that touched where I worked.
