It gets set to 100% whenever WSJT-X 2.1.0-rc5 starts, and I have to
set it to 40% "by hand". WSJT-X 2.0.1 did not have this issue.

WSJT-X does not touch the audio so it has to be Windows doing
it.
Recording audio should be at 0dB.
