[Paraview] Large Data, local server

Hi all,

Thought I would pass a success story around.  I just watched a user open a 102 
million cell dataset, with two thousand files per timestep, using 58 Gig of 
memory, on a standalone version of ParaView.   Slow, but it all held together.

ParaView rocks.

Hi Tim,
I don’t know about your first question, but with regarts to a cylindrical 
slice, this has been fixed in the developers tree (Master).  This will appear 
fixed in the 5.5.0 release, scheduled for this coming spring.  If you want to 
try it out, go to paraview.org, then Downloads, then Nightly.

There are numerous bugs on this, but the one I just found and resolved is here:

I have a problem with unstructured CFD datasets  using the Ensight format.  The 
following illustrates the problem.  I make a slice at a certain value of y and 
look at velocity vectors.  Everything is good.  I use calculator to makea 
dependent variable from CoordY and contour at the same y value.   These 2 
surfaces are identical and shading by any variable yields identical results.   
If I put velocity vectors on the  constant y contour surface, they are wrong.  
This procedure works as expected with   plot3d structured datasets.  The other 
thing I’ve noticed, when using a cylindrical slice,  it always uses the y axis. 
 Setting X or Z anything else has no effect. This happens on all my datasets.   
I’m using my own compile of Version 5.4.1 on a mac.  Any ideas, comments or 
suggestions?

Out of memory?  Try using the View/ Memory Inspector to see if you are low on 
memory?

Thanks all!  

To add to what Ken said, you can't find the OpenGL library from pvserver.  You 
need to cd into the lib/paraview-*.* directory, and do an ldd on 
libvtkRenderingOpenGL2-pv5.4.so.  This tells you where libOSMesa.so is located.

[Paraview] OpenGL Vendor

With a remote server running on a cluster, what does the Help/ About/ 
Connection Information/ OpenGL Version string mean?  Where is this found?  
Isn't this the version of OpenGL compiled into the pvserver?  What is the name 
of this library, and any idea how I can find what is being used?

I have a situation where my builds show OpenGL version 3.3 (and can open a 
specific dataset), and a user's shows 2.1 (and he cannot open a specific 
dataset).

The best way I can think of is to then use the threshold filter to isolate each 
of the pieces and then use the cell size filter on each piece. This would be 
fairly easy to automate in a Python script to just print out the values.
Alternatively, I don't see a reason why the Connectivity filter couldn't have 
an option added to output a field data array with the summed sizes of each 
piece. Since Cory just made the connectivity filter work correctly in parallel 
it would surprise me that he may be familiar enough with the code to do the 
change in a couple of hours.

[Paraview] Material Interface Filter

I have a user that wants to use the equivalent of the Material Interface Filter 
on VTK files.  Is there a way to do this?  I did find the Connectivity filter, 
that gets me half way.  I then want to find the mass of these individual 
fragments.

To test, I used Wavelet, the Clip by Sphere, then made the Radius 15, then ran 
the connectivity filter.

I don't think so. the test file is not big. and I check the memory usage of 
paraview on remote machine, it is only 500MB. and My local machine should have

I believe that the warnings you are seeing is new in the developers tree (i.e., 
the Alpha that was released for SC), and is being looked at here:  
https://gitlab.kitware.com/paraview/paraview/issues/17633#note_352250.  If they 
don’t go away, we will have to fix them.

I'm using the SC17 preview of 5.5 of ParaView. I first noticed this error with 
my own dataset but it appears with the simple test.csv I've included. To 
reproduce the segfault:

Load the attached (or presumably any) CSV points file.
Run the TableToPoints filter.
Assign the X/Y/Z column dropdowns to the x coord/y coord/z coord values.
Hit Apply
Hit the 'Hover Cells On' button in the 3d display and mouse over a point to 
confirm it works.
In the 'Representation' drop down box select "3D Glyphs".
In the 'Glyph Type' drop down box select "Box" (I wasn't able to reproduce the 
error with arrows)
Hover over one of the resulting box glyphs for instant segfault.

Understand.  My monitor resolution (i.e., retinas) behind my just discovered, 
early cataracts, isn't getting better either.  But, you would be surprised how 
many people complained about the font size of text in 5.3'ish.  Thus, the bug 
report on text size, and the bug report on icon size.

By the way, I discovered that one of my problems in Linux land was that 
anti-aliased fonts were not on.  Just use a zoom tool if you are interested in 
finding if you have the issue.  After a bit of googling, I got it to work.  
Greatly helped the fonts - but they still needed the ability to scale.

I have simulated a rotating cube filled with particles by moving the gravity 
vector rather than changing all of the geometry. I want to use the ParaView 
animation tools to rotate the camera to keep the gravity vector pointing down 
so it all looks right. When moving the camera (not animations) I would use the 
rotate 90 degrees tools.

How would I achieve this effect for an animation?

I am working in a reduced unit system where the computed strain fields are 
around order 1. I could write postprocessors to rescale before visualization 
but that would increase my computational time.
Is there a way to turn off the automatic warping that ParaView performs on 
disp_k (k =x, y, z) fields?
I tried to use the WarpByVector filter with scale of 0.1 or smaller and that 
did not seem to work properly. I should mention I'm on version 5.0 (my favorite 
for a variety of reasons), so maybe the this WarpByVector issue is resolved in 
newer versions.

of all the points and cells that are in both of these meshes.  I need this to 
work properly in parallel.

I know enough to create a python-based filter (python programmable filter) to 
create this operation, but are there already existing Boolean mesh operations, 
and if not would those be a useful thing to add?

OK, this … sort of  … worked.  I was able to use the Kitware download (Yay!).  
I called pvbatch (surprisingly, it was built by Kitware for Linux), and then 
used flags --mesa-llvm and --use-offscreen-rendering.  I believe 
--use-offscreen-rendering will be replaced in the future by 
--force-offscreen-rendering in PV 5.5.0.

You should be able to run

pvpython --force-offscreen-rendering script.py

and no render window will appear. The help for --force-offscreen-rendering says:

  "If supported by the build and platform, create headless (offscreen) render 
windows for rendering results."

I believe this should work on linux systems, but you should try it out on the 
system on which you want to force offscreen rendering just to be sure before 
using it to produce classified images.

pvbatch running the same script will indeed not pop up a render window even 
without the --force-offscreen-rendering option.

pvpython is the non-MPI version of pvbatch. The superbuild docs could
probably be improved here. Currently, the mention is:

ParaView supports multiple rendering engines including `egl`,
`mesa`, `osmesa`, and `qt5`. All of these are incompatible with each
other. If none of these are chosen, a UI-less ParaView will be built
(basically just `pvpython`). On Windows and macOS, only the `qt5`
rendering engine is available.

[Paraview] Structured meshes with Material Volume Fractions

Does anyone have a very small dataset that is structured meshes, that use 
multiple material volume fractions?

Also, are we missing a functionality processing these datsets?  In other words, 
do we need a filter that will contour over many material volume fractions 
within the same filter?

I believe this is a change from the past.  Here is what I desire – how do I get 
it?

I want to run pv(pythonScript).  I want it to produce output.  I want it to run 
off screen, not showing on the console display or current display.  This is 
especially important on classified systems.  MPI is not available.

Not too long ago, my understanding was this was pvbatch.  pvpython used either 
the console display or current display as it’s rendering space.  This does not 
catch my needs.

pvpython is the non-MPI version of pvbatch. The superbuild docs could
probably be improved here. Currently, the mention is:

ParaView supports multiple rendering engines including `egl`,
`mesa`, `osmesa`, and `qt5`. All of these are incompatible with each
other. If none of these are chosen, a UI-less ParaView will be built
(basically just `pvpython`). On Windows and macOS, only the `qt5`
rendering engine is available.

Works for me!

Try deleting your configuration files.  You may have some old trash in there.  
https://www.paraview.org/Wiki/ParaView_Settings_Files

Then, in the Color Editor, change your color table.  Down at the bottom, left, 
there is a little cute icon that says "save current color map settings"

Then, open your color legend editor.  Tiny icon, top right.  Change what you 
want.  Be sure to Apply.  Now, little arrow at the bottom, green arrow saving 
stuff on disk.

This held the state after killing and reopening ParaView.

The variable I tested on is a vector.  File/ Open/ Examples/ disk_out_ref.exo/ 
all variables on/ Apply.  Now, color by V.

Yes, I've tried the 5.4.1. on Windows and seems to work fine with scalar 
variables, but the font size/color are restored to defauls values for vector 
data.

Don’t forget that each pvserver can’t tell that it is sharing the memory with 
siblings.  Thus, you care about memory use at the node or computer level.

In theory you are correct regarding D3.  It rebalances work, and also creates 
ghost cells around processor boundaries.  But, it is an old, somewhat moody 
filter.  Further, it increases memory footprint significantly (at least copies 
the data).  If you can work without it, do so.  Generally, if you are slow, you 
need more nodes or less data.  In practice, the D3 filter won’t speed you up.

The memory inspector turns back about 1% usage per core, so no overload here.
Running 12 instances on a 16-core machine.

It is my understanding that a D3 filter is required to balance the load across 
all nodes (working off of recomposed time steps).

Works for me!  Using Kitware’s 5.4.1 build.  Tested on Redhat Enterprise 6.  I 
believe we (i.e., the Linux install) are using evince as our default .pdf 
viewer (but could be wrong…)

Try reading the .pdf’s in share/paraview5.4/doc manually?  The one I just 
opened was Guide.pdf.

Version 5.4.1 installed on a 2016 Dell laptop under Windows 7: shows images for

So, for now I have to continue working with version 4.0.1, and it is fine, so 
far, for the learning purpose. To prevent freezing, I simply avoid to increase 
screen / full screen.

The  version 4.0.1 was my random choice, just the first version I saw available 
for 64-bit system.
Would you recommend for me to try any newer version?

Both versions (on both computers) allow me to visualize my sample model.vtk 
file: in RenderView I can do Threshold, Slice and Clip and see some 3D 
pictures. But something is wrong with my other sample data.vtk file (or, with

values assigned to them. When I open it, I can see only the resistivity 
colorbar, and I can add axes, but the image stays empty.
Threshold does not work at all (and even the colorbar disappears when I apply 
it).
Slice somewhat works, but it stays gray/empty and does not change as I move it 
along the box.
And when I am in "Slice" mode, pressing "Apply" removes the colorbar as well, 
and does not show anything meaningful.

Any idea how can I activate Threshold or Slice for my resistivity data.vtk?

I am beginner and suspect I just miss something simple...
Reading ParaViewGettingStarted-5.4.0.pdf and ParaViewTutorial54.pdf, does not 
help, so far.

I suspect that you do not have any cells in your 3-point data.vtk file. Without 
cells, there is nothing for ParaView to visualize. This is a common stumbling 
block for people trying to visualize point data.I suggest after loading your 
data applying a Glyph filter. It should show you three spheres colored 
according to your resistivity array. Now you should be able to apply the 
Threshold and Slice filters as you would expect.

buttons to Pan, and all three buttons only did Pan.  Next, I tried resetting to 
default, and this also worked.

Try moving (or deleting) your ~/.config/ParaView/* files?

Although I don’t like the filter, use the probe filter.  Turn Auto Apply on.

Actually I was just talking about this in a Paraview tutorial I gave this 
morning at a conference. I would prefer to kill the hard coded light allowing 
the ability to add in general lights that the user can design and setup. In 
addition to save a conf out for the setup to be used as a default. I normally 
set things up in Paraview export what I need pop them in a CG app so that I can 
light them with so much more control but this is often difficult at best to 
impossible as the norm due to complexity of the scene. If we could get more and 
better light control, especially with Osprey then I'd be a very happy camper.

Just to make really difficult make sure the lights interact with objects/layers 
as desired by the user, including volumeterics. This is a common thing to do in 
CG apps. Light objects A,B,C with light rig1, object D,E with light rig2 and 
object F with light rig3  The easiest way to do this is to have a panel for 
each light, or for paraview the gui controls with a check box list for each 
available layer which can activate/deactivate each light per layer. OK this 
makes sense in my head but I don't think I'm explaining it well do to 
conference exhaustion. If desired I can do a mock up gui layout image of what 
I'm trying to describe.

By default, Paraview illuminates the scene with a

like to remove it to streamline both the code and the UI.

So, I have a multi-block dataset (Exodus).   Within each block, I have sets of 
360 elements which have a common index.   So, in Block 1, elements 0-359 have a 
cell variable called N_RING, which is 1.Elements 360-719, have N_RING=2, 
etc.

What I really want is the ability to operate on these sets.   Imagine I have an 
element variable called Ying, which is different for each element in the model. 
 I would like every element with N_RING=1 to have an element variable of 
Ying_max assigned, which is the maximum value of Ying for any element with 
N_RING=1.So, for example,  elements 0-359 would be assigned a value of 
Ying_max which is the maximum value of Ying in any of elements 0-359.   
Elements 360-719 would be assigned a value of Ying_max which is the maximum 
value for any element with N_RING=2.I would ideally also like to get min 
and average.

Is there any way to get max/min/average of a group consisting of a cell 
variable index?  - and to assign the output as element variables so I can color 
by?

I notice you are running ParaView 4.3.1?  We had a bug in the earlier 4.*.* 
versions where we were passing massive amounts of information from all 
processes to all processes on the state of the status bar, bottom of the 
screen.  We stopped doing that.  I wonder if this could be an issue with huge 
numbers of points?

Try PV 5.4.0?  (Or possibly wait for 5.4.1, out Real Soon Now?)

Andy, Ashton:  We have now tried versions 5.2, 5.3, and 5.4.  With large point 
data sets we still have the same Generic Warning cited below (followed by 
ERRORS that cause PV to hang).  I reckon that we are hitting the MPI wall 
associated with 2^31 items communicated at once - as per Andy's note below.

All of our recent work has been using the downloadable binaries from 
paraview.org, for both the client and the server.  We see the same behavior 
using the MacOS client to Linux server, and Linux client to Linux server.

This MPI shortcoming is a serious showstopper for us so we are going to have to 
find a remedy.

The first question is: why should either the client or the server think that 
more than 2^31 items need to be communicated in the first place?  On the 
surface, this seems to be unreasonable.

To be clear, there is no problem opening and reading the datafiles, and 
displaying the outline view.  The warning appears when we try to display the 
point view, when the number of points is too large.  If we take a slice that 
reduces the number of points to below some threshold, then the point view 
display is okay.  As an example, consider a .cosmo64 formatted point data file. 
 There are 36 Bytes of data per point.  We can display ~28,000,000 points and 
~35,500,000 points just fine.  At 45,500,000 points (=1.638 GBytes) the Generic 
Warning gets thrown.  This seems to be independent of the number of nodes and 
PEs used by the server, and whether the view RenderView or EyeDomeLighting.   
We also write/read .vtm format that behaves in a similar fashion: slices will 
display okay until the slice is thick enough that there are too many points in 
the image.

I have tried doing MPI on the client, which seems to have no effect on the 
foregoing limitation on the number of displayable points.  Please let me know 
if you can think of other switches that can be thrown, that may shed some more 
light on the issue, or if you are aware of a forthcoming repair.  Thanks very

There are two parts to this issue. The first is that that vtkMPICommunicator 
for PV 4.3.1 won't communicate data that is over 2^31 bytes of data. This is 
fixed in PV 5.2. The other issue is due to MPI having a limit of 2^31 objects 
to be communicated in a single shot. This is MPI's API in that the count for 
objects that are typically sent/received is an int. See

two issues going on, thus wrote up two bugs – and a master bug.  Numerous

turn off the nvidia chip so I am using the Intel GPU to see the issue. For me 
it impacts all rendering, not just volumes as some have reported. As soon as I 
startup PV 5.4 I get the black box in the corner where the axis actor is 
positioned.

I just realized Cory and Utkarsh are both on vacation which is probably why 
this issue has been a bit quite on the Kitware side.

Should work.  I believe you can create the script by running ParaView, connect 
remote server, then create a trace.  Tools/ start trace.  Download (I assume 
you mean File/ Open), tools/ stop trace.  Now you have a python script that 
will work remote server.

Disabling the FXAA antialiasing on 3D geometry ( Menu Edit->Settings->Render

I have seen this on one of my intel GPU systems as well. I think it is a known 
issue we are having with the new Qt version and those systems specific to 
Windows.  I would bet the prior version of ParaView (5.3?) will work. Probably 
if you built the 5.4 version of ParaView against Qt4 it would work as well.

Your issue is that ParaView is trying to pick up OpenGL from the system.  The 
system version is still Mesa / OpenGL 2.1.  I believe you have three options to 
move forward.  Either do your vis on a computer that has a newer version of 
OpenGL (such as a Windows computer), rebuild and install system wide a newer 
version of Mesa (it needs to support OpenGL 3.2), or third you can fall back to 
ParaView 4.4.0 (available on the Kitware website).  The primary difference 
between ParaView 4.* and 5.* is that 5 requires a newer (but still old) version 
of OpenGL.

I thought that was mesa driver. I have compiled the newest mesa drivers and the 
problem persist.
Can anyone help with this problem?

My system is a Debian 8.4.0 amd64 in a HP g42-330BR notebook.

[Paraview] Plot over spline or intersecting plane

I am trying to figure out how to plot over more complex surfaces than a 
straight line.  Say a user wants to plot over a curved line, with the line 
matching the inside surface of the can.exo.  Can you now do this?  How would a 
user control the line?

Is the Plot On Intersection Curves filter what I want?

[Paraview] Linux, ParaView and poor fonts

ParaView 5.*, our current version of ParaView, now uses system fonts on Linux.  
This is how all applications are moving, and ParaView (and Emacs) is on top of 
the curve.  Unfortunately, if your font files aren't setup correctly, these 
fonts won't anti-alias, and your fonts will be hard to read and look stark and 
small.  This seems to be random, and I haven't been able to figure out why  
anti-aliasing is on or off.  Anyway, here is how to check and fix it.

To check if you are anti-antialiasing, open ParaView, and zoom your screen

It probably has to do with your configuration files.  ParaView keeps track of 
how you left the app last time you ran it.  This includes locations for all of 
the dialog windows.

Just delete your configuration files, and all will be well.  Further, ParaView 
will look like it came out of the box.

Paraview Developers,
I have found a bug with Paraview 5.3 on Windows 7 (did not test to see if it 
also exists on other versions/OS's). I recently changed computers, so I moved 
my old computer to a spare desk. My old computer used to have two monitors, but 
now it only has one. The last time I used Paraview, back when it had two 
monitors, the file-open dialog was on the second monitor. Now that the computer 
only has one monitor, it still places the file-open dialog on the "second," 
nonexistent monitor. I fixed this by simply plugging in a second monitor, 
moving the file-open window back to the primary monitor, then re-removed the 
second monitor. This is true for all dialog windows such as the python terminal 
and trace. I do not know if this is a Paraview or general Qt issue.
It's not very often that someone gets rid of monitors, so it's probably low 
priority, but it was certainly one of the most confusing issues I've ever 
resolved, so I thought it was worth mentioning to the community.

I believe the reason you have not had an answer is that what you are trying to 
do is unknown to the group.  I have never seen a .cdb file or .inp file, so  
again, don’t know.

No, the given file does not open in ParaView 5.3.0.  I tried to read it as an 
ANSYS file.  You could try reading a real ANSYS .inp file, if you have one.  
Find out if the reader works.

The Exodus II file format has the concept of "global data." When this is read 
into ParaView/VTK, it gets placed into what vtkDataSet calls the "field data." 
Because of this, I tend to use the two interchangeably (and likewise so does 
the ParaView GUI). Personally, I prefer the term "global data" as it is more 
descriptive.

Arrays in global/field data can be whatever you want and whatever size you 
want. For example, someone might want to record the total volume of the data 
set. That could reasonably be stored in the global/field data. Another example 
might be that someone wants to record the time at which a particular event 
occurs. This could be stored in the global/field data as an array of marked 
time indices. As you can see, global/field data can mean pretty much whatever 
you want it to mean, so you can't do much with it unless you understand the 
semantics. Consequently, global/field data is mostly ignored by ParaView.

One thing that we have encountered with simulations at Sandia is that the 
simulation might track some global information, such as the mean of a field, 
and append that value to an array in the global data every time a timestep is 
written out. Thus, you end up with a global/field data array of length equal to 
the number of timesteps. The Plot Global Data Over Time filter addresses this 
use case and only this use case.

If you want to compute a value and then plot how that value changes over time, 
your best approach is to write that value out to a table and then use Plot 
Selection Over Time to plot the value.

The bug you list was written for and found on PV 5.3.  It is scheduled to be 
fixed by next fall,  PV 5.5, for Supercomputing.

The user can output the data in question by using Save Data.  This will save 
all of the data from the plot selections filter, giving many more columns than 
the user wanted.  But, that is his/her fallback for now.

  *   Plot Selection. Apply. Turn on only ACCL Magnitude.
  *   Export Scene.

Now, open the file. You will find columns for time, average, median, min/max (I 
believe it is max), and q1/q3 (I believe it is the third quartile.

What I want is time, average, median, min, max, q1 and then q3.

They can be changed trivially.  Make a 2d plot.  Properties tab.  Advanced.  
Click Left Axis Grid Color.  Make it darker.  Repeat for Bottom Axis..

Is there a way with the calculator or something similar in paraview to grab the 
field value at a particular time step, so that I could then subtract it off of 
the time varying field?

Joe I seem to recall that I could get PV 5.2 to crash with one of the 3 demo 
datasets that pop up with the splash screen when I turned on OSPRay.  You might

I can not send my data set,
But I am experiencing similar problems
With one of visit's sample data sets.

curv3d.silo (A multi-block containing a structured curvilinear grid)

I clip it and then render it with the default volume renderer

and it works, but then when I turn on OSPRay it fails. (crashes)

Strangely enough it also fails (does not renderer visibly) in the default
renderer when I do not first clip it.


My data which is failing is instead a large unstructured grid with cell/Point
arrays

They visualize ok with the default Volume renderer but are invisible with the

OSPRay volume renderer. I have not yet found a sample I can share with you
that has the same

behavior. I will see if I can get you one though. Do you know of any similar
publicly available samples?


I have also tried the vtk analyze sample data

S01_epi_r01_001.img
S01_epi_r01_001.hdr

Which are image (uniform rectangular grids)

S01_epi_r01_001 renderers correctly with both the default volume renderer

and the OSPRay one.

As with most things in life, you have a balance.  Generally speaking, for 
better quality, you will need larger movies.  For smaller movies, you will have 
higher compression and poorer quality.  And of course, the smaller the screen 
size, the smaller the resultant movie.  So, you get to choose.

.png is an intermediate file format or storage that you will use.  I believe 
that when you make movies, the final file format (and movie size) is what will 
determine the movie size.

Regarding .png’s, they are lossless compression.  .jpg’s are lossy compression. 
 Png’s lose no quality, jpg’s lose quality.

[Paraview] 2d image tiling problem

Hi guys,
I have a user that wants to visualize very large images (i.e., terrabyte size 
images).  These images are composed of tiles or subimages, which are offset in 
the main image according to a metafile.  Does Kitware have any tools for 
visualizing and manipulating large images?

I just tried saving animations, Linux, local server, using master from 
yesterday.  This includes a fix for 
https://gitlab.kitware.com/paraview/paraview/issues/17222 that is not in RC2.  
I was able to successfully create an .avi file with can.exo in one view and 
plot over line (line chart view) in a second view.  If master is still showing 
save animation bugs, please let Kitware know.

[Paraview] volume vs volume

Hi all,
I was trying to find volume for a user, and started wondering if the user 
wanted volume of the dataset, or volume of each cell.  Turns out that there is 
incorrect information on the list.  I believe the following is true:




Volume of the dataset:

  Python Calculator.  Expression: volume(inputs[0]).  Array Name: totalVolume.  
Apply.




Volume of each cell:
  Programmable Filter.  Script, then Apply:

from vtk.numpy_interface import algorithms as algs

volume = algs.volume(inputs[0])
output.CellData.append(volume, 'volumeOfEachCell')

To reply to the list, this functionality does not exist.  Kitware has 
implemented it (thanks Utkarsh!), and it will be available in the next release.
