I use trillian... The preferences to change that are in Windows > Initial
Check "Apply to All Mediums" and "Hide the window and notify me via the
systray".

Personally I also have it open all IM windows inside a default container (
at the bottom under "size location and container" ) to prevent multiple IM's
from cluttering up my task bar.
