That's the major issue here: packagekit and/or gnome-software (I'm not sure which of them is the relevant part here, most likely PK) doesn't understand apt holds, and the problem resolver that gets used is too willing to remove packages. It would work fine for stable-updates, and probably OK for testing most of the time, but unstable gets transient uninstallability too often (particularly now!) for an approach that simple to work. S
