What version of SC are you running? Does you server running SC go to sleep and do these sync problems occur after it has woken up? In which case you are probably suffering from 'bug 10634' (http://bugs.slimdevices.com/show_bug.cgi?id=10634), which should have been fixed in SC 7.3.2.
