Brian, I had similar problems when I first started using 6.5 beta and it turned out to be an issue with the ID3v1 tag not being identical with the ID3v2.3 tag - seemed to be caused by MusicIP. I think APE tags may be an indication of Replaygain info but I could be wrong about that.
I downloaded a small program from the MusicIP site called ID3TagCleaner, ran it over the ID3v1 tags, it found a load of errors, so I just deleted all the ID3v1 tags (as I don't have any piece of kit that can't use v2.3+). Been fine ever since.
