I don't have any experience with arduino on linux except for the usage with emc2. But, just to make sure, are you 100% certain that you choose the correct serial port and the correct arduino board in the arduino interface?
I assume you have read the instructions for ubuntu at the arduino site? http://www.arduino.cc/playground/Linux/Ubuntu Maybe you don't have the right librxtx-java?
