I've run quite a few machines with multiple operating systems.  Some had
as many as five different versions or distributions of Linux.  In each
of these boxes I make certain that my root file system for each OS is in
a different partition.  That way all of the default stuff is swapped out
with the reboot.

It can be a bit of a pain to update each partition's EMC2 when a major
change comes along but it is way easier than trying to run a single set
of our software across different instances of Linux.
