Well, after working with EMC since 1999, I do things pretty much that 
way.  Since I have no toolchanger on my machines, it makes more sense to 
pass each workpiece through the fixture on one tool, then swap to the 
next tool, change program, and pass the workpieces through again with 
the next tool, etc.  It also causes you to design parts differently, and 
obtain tools that can cut the most number of different features with one 
tool, etc.  For instance, instead of spot-drilling all the holes and 
then drilling each different size hole with a specific drill bit, you 
can mill all the holes with one end mill that is smaller than the 
smallest hole.  Yes, an end mill takes longer to orbit through a hole 
and then make a finish pass to make a clean hole of the right diameter, 
but it is better than having to change tools several times.  There may 
be a number of ways you can optimize how you do things.
