I second the filter idea.  I was also thinking of suggesting using a filter 
program to always insert a safe preamble, postamble and convert/remove bad 
codes.  I have a few machines set up this way (to be able to run files set up 
for different machines).  I also have often set up a vcp button to run a reset 
program, its very handy.

Another possibility is a [FILTER] for incoming G-code files that
removes the commands that you want to deprecate. This is probably more
adaptable as you could set it up to not filter G-code files with an
alternative file extension, but still run them.
