I'll have to admit you've got me baffled. I never had this problem. The contacts on my Clie are all in order, and have been since the first time I synced.
I chose to sync only contacts in a given category, "Sync". I assigned this category on the Mac to all the contacts I wanted to keep on both the Mac and the Clie. (It can be given in addition to another category such as "Friend"; the latter is what will transfer to the Clie.) I did it this way because I only sync about 200 out of 1500 contacts, most of which are email-only contacts that I need only on the Mac. If I had more sync than non-sync, I'd choose to OMIT a particular category, which I would call "Nosync". I mention this on the off chance that syncing this way works while syncing the entire Address Book does not. You might give it a try. The settings for this are in the conduit manager.
