I've just tried this - I'm using Finale for windows 2002
I wrote out 4 notes - set them to play in Flute voice.
I then added chords - they all played in flute voice
I opened instrument list
clicked on the "down" triangle in the "STAFF NAME" column on the extreme left NOT the "Instrument" column in the middle.
look down to where it says "chords" and click on that
In the "instrument" column click on the "down" triangle and click on "new instrument"
Change "channel" to 2
In "general midi" - change to "accoustic grand piano" (or whatever)
After all this the tune was played on flute voice, the chords on piano
All the best,
Lawrence
