Yeah, I think it's a "feature".
One way around it I've found is to go to "Options" - "Document Options" - "Music Spacing", in "Avoid Collision Of" uncheck "Ledger Lines". Change "Minimum Distance Between Items:" to 18. Edit the measure in Speedy and the grace notes will line up, then change the settings back. As long as you don't have to go back and re-edit that measure they should stay lined up.
It's not as troublesome as it sounds. The one complication is that any time you have to re-edit the measure you have to change the settings back and forth again.
