You've received some good suggestions, I'll just add one more:

1. Put in your system restore (or operating system if you've upgraded your 
OS...) disk
2. Reboot, holding down the C key
3. Select a language.
4. Go to the Utilities menu and choose Disk Utility
5. Select your hard drive, and click Repair disk.
6. When that's finished, click Repair permissions.
7. Reboot and see if you have fewer issues.

NOTE: These are 10.5 instructions, I can't remember where Disk Utility is in 
the 10.4

I'm still having trouble with Finale corrupting the preference file
when quitting.  It no longer freezes.  It seems to quit without
obvious incident, but the next time I try to open it, it quits before
