Sheen,
You may be right there.  Sounds like it could be a bent subframe.  How does the 
front sheet metal fit?   You might try a shim (i.e. large flat washer) on top 
of the rear subframe mounts, it should pivot the front of the subframe up a 
little.  Not too many options to correct the problem you're having, although I 
might not worry too much about it if you can it close.  The rag is designed to 
flex some to accomodate a "little" misalignmet.
