When I took the car apart, I didn't have an eye for panel fitment like I do now 
after doing all the body/paint work. So I don't know if it was out of whack or 
not. I think it might be a good idea to get at least get the engine and trans 
back in before shimming the subframe but thanks for the idea.

subframe. How does the front sheet metal fit? You might try a shim (i.e. large 
flat washer) on top of the rear subframe mounts, it should pivot the front of 
the subframe up a little. Not too many options to correct the problem you're 
having, although I might not worry too much about it if you can it close. The 
rag is designed to flex some to accomodate a "little" misalignmet. >
